CCE video format falls under MPEG2 category but unlike with other MPEG2 files, this format is a bit tricky to convert.
The following has been already tried to no avail.

Suppose source is a CCE Movie with 3 CDs each has AVSEQ01.MPG.
Get the DirectShow Filter configuration as follows to one of your AVSEQ01.MPG.
Rename the files as follows: AVSEQ01.MPG, AVSEQ02.MPG and AVSEQ03.MPG or have them in different directories called CD1, CD2 and CD3.
DGIndex > File > Open and add the sources

Since CCE Movies usually have 22k Kbps Stereo, DGIndex > Audio > Output Method > Demux All Tracks
DGIndex > File > Save Project
Use AviSynth Script Generator to Browse for the D2V file

Create the AviSynth Script file

Use WM9 Bitrate Calculator 2.0 to calculator target video bit rate

Windows Media Types
Use CBR for Audio and Video to avoid Encoder errors and AV Sync errors.

Compression Settings

File > Save Profile...
Open Windows Media Encoder 9 (I will go briefly here. You can find more than enough guide in the main page)
Load Custom Sessions. Both Device and File.
Video: Browse for the AviSynth script file (*.avs)
Audio: Browse for the MPEG Audio file (*.mpa)
Configure output. Set the Pixel Aspect Ratio (e.g. DV PAL).
Import the Windows Media Profile (*.prx) file.
Start Encoding.
